Invoices will still be generated and will be sent every month (or whichever is the billing cycle, whether it's monthly or yearly depending on the services), regardless of whether PayPal automated recurring payment is being setup or not. If you have the automated recurring payment being setup, then you don't need to make manual payment anymore. The invoices will automatically be marked as paid when the automated payment kicks in, which will happen on the due-date of each of the services.
If you still make manual payment and then the automated recurring payment, then there will be double payments -- in this case, the second payment will be added as credit in your account, which you can use to make payment for next month.
